) which will work only for one aligner (

cellranger

). Is the convention to enable the tool by default and add an option to skip? Or is it okay to disable it by default? If so, any recommendations/standards for naming and description?

This question would better be suited for the #CHN5BV5DW channel, but since I spotted it, it's fine On enabling or disabling by default, I think this depends on what the majority of the users will want. For this case, I think disabling by default is better suited. I think for now, you can create a parameter
