Hei, I recently migrated a pipeline in dev stage to the new template and it seems quite alright except multiqc being confused with the pipeline version info:

Caused by:
  Path value cannot contain a new-line character: Workflow:
      ComputationalRegulatoryGenomicsICL/customcage: v1.0dev
      Nextflow: 25.10.4

the pipeline is on https://github.com/nf-core/cageseq/tree/nf-test-and-fix-dev with I believe the latest changes, but since it is breaking apparently not...?

I think the issue is here: https://github.com/nf-core/cageseq/blob/33be7dfccde75331998ca9839c7a3d7a20ab063e/workflows/customcage.nf#L253-L256 it is constructing the versions YAML but not writing it to a file, so it ends up trying to parse the yaml text as a path so I think it's a bug with the pipeline template
