You should only have to configure the Profile Container as it includes O365 Settings. If you are using another Profile MGMT software (Citrix UPM, ETC) and want to Use FSlogix to control Office (OST, Office Cache, ETC) then you would use the O365 Container. That's how I interpret the documentation but others may know more.
