It comes down to filter driver levels imho, as long as you don't have conflicts it shouldn't really matter but not all vendors understand how to write a filter driver let alone to register the filter driver level.

We did FSL installation after appvolume. No problem on our VDI pools. The only rule that we followed is to install the agent after VM tools and stay on the same version than connection servers
