Since FSLOGIX does not necessarily manage a full compaction upon logoff. Depending on the number users and how large your profiles are allowed to be. I recon it might explain why the manual run manages to compact the offline profiles.
When I enabled Disk Compaction in our environment it took around 14 days to free up 2,5 TB (we did not run the script manually) and for large profiles it would take at least 3 log offs for it to stop shrinking the profile. Our allowed size is 40 GB.

Daily working user, tons of logon / logoffs. Thats annoying.
