, and take a

val index_format

channel to make indices. Technically not required, but makes index generation from your sorted bams much easier (if they are coordinate sorted of course!) than having to add something like

${prefix}.${extension}##idx##${prefix}.${extension}.${index_format}

into your

ext.args
