Hi, I’m running into an issue with a Docker container built via Seqera and wanted to check if others have encountered something similar. Container:
Copy code
<http://community.wave.seqera.io/library/bioconductor-genomeinfodbdata:1.2.15--abe9af0b41ec1ba1|community.wave.seqera.io/library/bioconductor-genomeinfodbdata:1.2.15--abe9af0b41ec1ba1>
Issue: When I start the container and try to load the package in R:
R -q -e "library(GenomeInfoDbData)"
output:
Copy code
Error in library(GenomeInfoDbData) :
  there is no package called 'GenomeInfoDbData'
Checking: • R library path:
.libPaths()
→
/opt/conda/lib/R/library
• Checked filesystem:
find / -name "GenomeInfoDbData"
→ no results (package not present in the container) Question: What’s the recommended way to ensure such package are properly included when using seqera container to build image? Thanks in advance for any insights! #container

Hi @SINRASU ALAGUDURAI, This looks like a general question and not something specific to an nf-core workflow. Please re-post your question on the Nextflow Community Forum - https://community.seqera.io 🎉

I think these are largely community-built containers, and it seems not all have been properly tested (or named to conform to expectations). If you pick a container that is already in use in one of the nf-core pipelines, it should work. Otherwise, you have to do your own testing. Alternatively, you can build your own.

If you check the build page for that container (https://wave.seqera.io/view/builds/bd-abe9af0b41ec1ba1_1), you can see notices looking like errors from the actual installation (which seems to be done in a post-link script here for whatever reason). I don't know if those notices are for a one-time issue or if additional guidance is needed to build a container with this package.
