Hi, I have probably a stupid question....I am researcher in immunolgy and, I am trying to install and use nf-core chip-seq for the first time. I succed to run the
nf-core/demo
with test data. But I don't find the results folder in my computer. Could you help me?
m
how did you run the demo pipeline?
l
I use a docker and
nextflow run nf-core/demo -profile test,<docker> --outdir results
p
Then it should be in a folder called
results
in your working dir, wherever you ran it
l
My problem is : I ma not able to identify my working dir with the nf core demo...
p
I use a docker
are you running nextflow inside docker?
l
yes
p
Right, yes you almost certainly don't want to do that
Nextflow itself runs docker: it does the
docker run
commands for each task in the pipeline. You usually don't run the Nextflow head job within docker
Your results are probably inside the ephemeral docker container, which is why you can't see them
Just install Nextflow in your host system and run it as above:
nextflow run nf-core/demo -profile test, docker --outdir results
l
ok, thank you

I'd recommend going through the Nextflow Training (eg. Hello Nextflow): https://training.nextflow.io/latest/ It walks you through all of these concepts 🙂
