Still relatively new to template updates. How do we fix these?

I accepted the sync changes that it direct it to `.../docs/CONTRIBUTING.md` now

you should be able to run `nf-core p lint --fix files_unchanged` to fix these. for the gitignore, we just check the beginning, so add your changes after our common lines and it should be fine.
