What if we moved the ontology comments to an optional type field?

ontology:
  - edam: <ontology URL>
    type: FASTA // not required but preserved

or something similar. Then you only need to skip parsing the schema line as YAML

I want to first check if we are maybe missing parsing it with ruamel.yaml somewhere (the yaml parses trying to keep most of the comments)
