I'm seeing some weird errors in the CI right now (even though the tests run fine locally). Has anybody seen something similar before?
> * --input (<https://raw.githubusercontent.com/nf-core/test-datasets/pixelator//samplesheet/pna/samplesheet_pna.csv>): Validation of file failed:
    > -> Entry 1: Error for field 'condition' (unstim_pbmc): False schema always fails
    > -> Entry 1: Error for field 'reference_condition' (true): False schema always fails
    > -> Entry 1: Error for field 'sample_alias' (PNA055_Sample07_filtered_S7): False schema always fails
    > -> Entry 1: Error for field 'alternative_condition' (): False schema always fails
    > -> Entry 2: Error for field 'condition' (stim_pmc): False schema always fails
    > -> Entry 2: Error for field 'reference_condition' (): False schema always fails
    > -> Entry 2: Error for field 'sample_alias' (PNA055_Sample07_unfiltered_S7): False schema always fails
    > -> Entry 2: Error for field 'alternative_condition' (true): False schema always fails
(these are all optional columns) And after updating nf-schema to 2.6.1, I get:
> ERROR ~ Plugin nf-schema with version @2.6.1 does not exist in the repository
(even though, again, it works fine on my machine 😢 ) We haven't touched the schema or the samplesheet for this test, so I'm very confused about what is causing this issue šŸ˜•
s
I had similar issues with taxprofiler but it went away by re-running the pipeline so I assumed it was something temporary.

That's kind of what I wanted to hear, thank you šŸ˜„

the does not exist in the repository error means you have to update the minimal nextflow version
a
Obviously 🫠
Thank you!
m
No problem
I ran into this issue before, so I know

The first issue still persists today though šŸ˜• Do you know if anything changed with nf-schema recently?
m
Interesting
Same Nextflow version?
Could you share the PR?
a
Oh, wait now I think I understand what's going on: • I think this PR (https://github.com/nf-core/pixelator/pull/184) broke the schema, except that since it didn't touch any
.nf
files, the tests were skipped and everything looked green • When I run the tests locally for https://github.com/nf-core/pixelator/pull/185, I was lagging behind dev and did not have the changes above, but I would guess the CI run the tests on what would be the merged result of this PR • This morning I started working on another branch, which was up-to-date with dev, and then I could reproduce the error locally Now I just need to figure out what broke the schema, but hopefully it should be quite straightforward from here, thanks for the help!
m
oh
I'd recommend to add a trigger for all test when you touch the schema
I should add this to TEMPLATE

Great idea šŸ˜‰
