only lists the current branch and

and none of the other branches in the stack.

I had a similar situation where I lost upstack, I just have no idea how I got there. If you can reproduce that (or maybe even if not), you should probably report it to #C02DRNRA9RA. How I fixed it was to just

gt branch track

the lost upstack branches.
