One potential workaround is to disable those tasks in the build file for the
application
.
./gradlew run
will still work even if these tasks are disabled.

there are other lurking problems where project names collide; one of them is in artifact naming, both when publishing artifacts and when using inter-project dependencies. For that one often need to do this in a convention plugin to have fully qualified group references.

Actually, disabling
distZip
and
distTar
is a bit of a strange action, as those are the main purpose of the
application
plugin. The
run
task is more a test-/debug-utility. And as Chris said, you have bigger problems with same-name projects / artifacts. It is better you name the projects explicitly unique. You don't need to change the directory structure for that, you can configure the project path in the settings script.
