If anyone is using Application Groups in ADM and are transitioning to the new Flexed Licensing, you will see that any licensed and unlicensed apps from your old licensing are not available to assign to new groups once the new licensing is applied. To address this you need to open a ticket with support, and they will have an engineer run cleanup commands on your ADM database to free those items so they can be assigned to groups again.
