Hi all! Following up on nf-core/hic#189, I opened a PR that adds optional loop calling for HiChIP / PLAC-seq data: nf-core/hic#249 With
--loops_caller fithichip
, anchor peaks are called from the valid pairs with MACS3 (or given with
--loops_peaks
) and FitHiChIP calls significant loops at
--res_loops
. It works with both pairtools and HiC-Pro and changes nothing when the option is off. FitHiChIP has no Bioconda recipe, so it runs in a conda-based image on GHCR (pinned by digest, Dockerfile public). Docs, changelog, schema and an nf-test are included. Since this is my first PR here, the CI workflows need a maintainer’s approval to run. Could someone approve them and take a look when you have a moment? Very happy to adjust anything, add other callers from the issue, or write a Bioconda recipe if you’d prefer. Thanks a lot!
