This might not be the right Slack channel for this rant, but I still get error messages like
Copy code
The sample-sheet only contains tumor-samples, but the following tools, which were requested by the option "tools", expect at least one normal-sample : ascat
in stdout from Sarek, when the real problem something completely different. In this case, the
.nextflow.log
reports the real error:
Jul-21 15:30:39.633 [main] ERROR nextflow.cli.Launcher - @unknown
nextflow.exception.WorkflowScriptErrorException: Path provided with SnpEff cache is invalid.
Make sure there is a directory named GRCh38.115 in <some_path>

Yes, that problem has been around for a while. I'd love to know what causes that ... I have only ever seen it with sarek (so this is a good channel to discuss it), but that may well be because sarek has by far the most complex parameters and validation of any pipeline I am familiar with.

Thanks for responding to my rant, Thomas 🤝 If this misleading error messaging only occurs in Sarek, then there might be hope that it can be fixed “internally” in Sarek
As you may recall, we already have a github-issue on this, and it’s been around for almost two years 😕

Thank you for the PR -- I hope that puts this to rest!
