Hi All, I am running Sarek dev branch (pulled right before publication of 3.4.3 version) on a pair of samples from the same patient for somatic variant identification and annotation. Most of the steps happen smoothly, but now I have an issue at the variant calling step, I think. The error message showing up is :
ERROR ~ while scanning a simple key
in 'reader', line 3, column 4:
       END_VERSIONS
       ^
could not find expected ':'

WARN: Killing running tasks (18)
It seems like an error coming from a badly formatted YAML file, but I cannot find any information on the message or in the log file (attached) that points to the process generating this error. I see only an identifier on "Actor Thread" which I cannot find any additional information on. The run syntax is:
nextflow run nf-core/sarek -r dev --input /project/100K/samplesheet_100K.csv --outdir ./results2 -profile docker -params-file ./nf-params.json --outdir_cache /project/cache -c /project/custom_config_somatic.txt --igenomes_base /project/ref/igenomes --bcftools_annotations /project/Analysis/cas_offinder_sorted.bed.gz --bcftools_annotations_tbi /project/Analysis/cas_offinder_sorted.bed.gz.tbi --bcftools_header_lines /project/Analysis/header.hdr --only_paired_variant_calling --vep_dbnsfp --dbnsfp /project/plugins/dbNSFP4.7a_grch38.gz --dbnsfp_tbi /project/plugins/dbNSFP4.7a_grch38.gz.tbi --split_fastq 0 --save_mapped --skip_tools fastqc
Can somebody please help me with understanding the source of this issue? I can provide additional info, if needed. Thank you.
