Hey! I am running into some issues with the patch command. It removes files that i expect to stay and then tells me to

It seems that the change is too complicated for the patch to resolve. If it's comolete files you are missing, maybe you can use git restore to recover them? Small changes in other files you might have, such as main.nf will have to be done manually
