Hi everyone, I am running the nf-core/pixelator pipeline (v2.3.1) on the Bianca cluster (Uppmax) with 8 samples and facing persistent issues with high-memory steps, especially: NFCORE_PIXELATORPIXELATORPNA This process frequently fails with exit status 137 (OOM) when using standard nodes, so I tried requesting fat nodes (mem256GB). However, after switching to fat nodes, I am encountering submission errors such as: "Error submitting process ... Execution is retried" and only main job runs, while other processes (nf-NFCORE_PIXELATOR_PIXEL) remain pending or keep retrying. The pipeline does not progress. My questions: 1. What is the recommended way to run pixelator PNA_GRAPH on Bianca/Uppmax with >128GB memory? 2. Has anyone successfully run this pipeline on fat nodes? 3. Hi! I cannot answer regarding the use of Bianca (for that, #CPHN84NQ4 might be a better fit). Internally, we typically run 1000-cell samples on 512GB nodes, so that's something you might want to try.
