hi everyone, are there any plans to have multiqc natively support the
split_bam
module from RSeQC?
p
Generally speaking, there are never any plans to add any modules until someone does 😅
Or at least until they create an issue requesting one
r
Ok, I'm not too sure what's needed for that module to be included like the others, especially since it just spits out a txt file
p
Claude has a pretty good idea claude lurk 😅

r
and re collating sample information ? is that in the works at all or ?
p
How do you mean?
r
as in, creating a single report for all the samples in a run
p
that's... what MultiQC does?
Or I don't understand
r
Apologies, I was talking about FastQC, aggregating those metrics for a sample in the final multiqc report
sorry if that wasn't clear 😅
p
The MultiQC tagline is usually something along the lines of "Create reports from multiple tools and multiple samples". The reason I started writing the tool the first place, over 10 years ago, was to aggregate FastQC reports from multiple samples into a single MultiQC report.
So yeah what you're asking for is kind of the whole point of MultiQC 😅
r
well you get per lane information or am I doing it wrong ?
p
You get whatever FastQC reports you put in
r
yeah so the workaround get a "single" sample fastq-level metric would be to feed a single fastq into the tool itself
p
Right, so that's not something that MultiQC can do. To merge FastQC reports you would need to have access to the underlying raw data - basically run FastQC itself. So you need to handle that upstream.

I'm just running this huge cohort through fastqc and I'd like to get an idea of how each sample is doing (from the fastqc output) from a single multiqc report but I think that might be too ambitious 😅

Hope to make a PR for splitbam soon though ! 😏

Great!
