I'm not on my laptop so can't look properly, but the stuff you added - is that pipeline specific? If so would highly recommend putting it at the section at the end of that file
Should have a header called pipeline specific conventions or something
Otherwise template merges may be difficult in the future

Its very cool imo 😉
the parameterization per sample is very powerful i think
It probably makes sense for pipelines where you typically ahve a few samples, and each of them needs some slightly different params
