Has anyone ever had the case of running a container (docker OR singularity) on GitHub actions, and getting an error like:
Fontconfig error: No writable cache directories\n\t/opt/conda/var/cache/fontconfig\n\t/home/runner/.cache/fontconfig\n\t/home/runner/.fontconfig\n1.12.0
(in this case being picked up from the
versions
pick up of the module) But when you run it locally you don't get the same error?
p
This would be expected with singularity at least so I'd say the module misses something to deal with that.
For Docker you might run into permission issues so roughly the same issue there as well.

Yeah I think that is my evaluation of the problem too... I just don't know how to try and re-direct the fontcache.. (I don't even know what it's doing in to my knowledge a CLI tool 😅 )
ah I think I've found it 🙃

XDG_CACHE_HOME
should help with a lot nowadays.

I'll thourhg that in too 🙂
(if
FONTCONFIG_PATH
doesn't work)
Ok none of those are working, and currently I'm testing on github codespaces and it's working fine without the error (like on my machine). @mashehu our codespaces don't run on AWS right? They are on GitHub infra?
I'm wondering if it's specific to our nodes...
p
Do you have a link to a github action where this is failing?
j
only other thing I can think of is I need to make the directory for the XDG/fontconfig cache..
(I have to go now, but I'll push to see if that maeks a difference)

Saw that error in
bcftools/plotvcfstats
. With @Naran we locally changed the
HOME
variable: https://github.com/nf-core/modules/blob/master/modules/nf-core/bcftools/plotvcfstats/main.nf#L27-L32
