The third part of the agent trifecta is here, this time in a less controversial location (<@UV41DBFAT>): <https://github.com/nf-core/modules/pull/12028>. Some parts are very similar to the pipeline AGENTS draft, but others are completely new. As before, I appreciate all feedback.

Thanks for the detailed feedback on the first one, it will take some time to fully apply. I suppose your comments to the modules one will be similar. Shout/suggest deletes if I overdid things – I'm not 100% sure of the right AGENTS/skill balance.

To the 1.5 people who are still following, I have updated the modules PR based on the feedback from the agents PR (shoutout to GPT-5.3 for helping with command terms and verbosity)

Does anyone have time to look at this? I have already applied comments from the other PR, so there should not be too much to fix.
