Is your outdir an HTTPS link?
j
goioood question...
Not that Icna see
Unless it's come from the template?

~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
    Nextflow config file for running minimal tests
~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
    Defines input files and everything required to run a fast and simple pipeline test.

    Use as follows:
        nextflow run nf-core/demo -profile test,<docker/singularity> --outdir <OUTDIR>

----------------------------------------------------------------------------------------
*/

process {
    resourceLimits = [
        cpus: 2,
        memory: '4.GB',
        time: '1.h'
    ]
}

params {
    config_profile_name        = 'Test profile'
    config_profile_description = 'Minimal test dataset to check pipeline function'

    // Input data
    input  = '<https://raw.githubusercontent.com/nf-core/test-datasets/viralrecon/samplesheet/samplesheet_test_illumina_amplicon.csv>'

}
It's workign locally when I run
nf-test
or
nextflow run../
I'mn not sure what's different on gHA
n
That's very strange...
maybe nf-test supplies an HTTPS link as the outputDir in the CI?
But strange that this issue has never come up before then...
j
I know 😞
I get the same issue if I upgrade to your latest version of the subworkflow
Does something jump out at you?
n
No, I'm not seeing anything weird, it's a bit annoying that the failure happens before the parameter summary is printed, I would have loved to see the actual value of the
outdir
parameter
j
Yeah,...
n
Maybe try the latest version of nf-test (not sure that will fix it but worth a try)
j
Where does the nf-test version get defined in github actions/)
Ah foudn it
nope
wtf
@mashehu any idea 😅
n
Could you in any way fetch the log from the action? That would clarify a lot probably
j
Currently not
ffs
n
I'm currently busy with an urgent project, but I can take a look once that's been wrapped up
j
No worries
Thanks for the time anyway!

AHH FFS
I think I've found it
For some reason a bunch of input channels to the
utils_nfcore_utils_demo
pipeline were missing and I had to add them in, and for some reason
output
comes before
input
, and in one place I had flipped it facepalm
😅 1
n
Oh god that's so annoying 😅
j
I don't understand why anyone would ever put
input
after
outdir
facepalm
But anwyway
n
Yeah... Glad you figured it out 😛
