I appreciate all the effort that has gone into creating and maintaining viralrecon but I think the pipeline is too large and unwieldy. I've identified four/five separate pipelines: 1. isolate denovo assembly 2. reference based assembly 3. amplicon assembly 4. viral wastewater 5. HIV DRM
s
I wouldn't say that viral waste water is a pipeline part of viralrecon, as it is meant to reconstruct specific viruses. It includes freyja but is exclusivelly meant for SARS-CoV-2 lineage analysis, not of wastewater analysis
viralrecon is conceived as a target viral reconstrucion pipeline. The de novo assembly is not ment for multiple virus assembly, but rather a complex virus assembly, such as enterovirus, or some hepatitis. The idea is that the pipeline serves to reconstruct all possible target virus, HIV, Enterovirus, SARS-CoV-2, MPXV, Crimea Congo, Hantavirus, without the need of using 15 different pipelines for each virus. That includes the resistance detection approaches, for HIV or influenza in the future.
And with target I don't mean amplification, but rather that you only expect one virus in the sample
That said, I identify 2 different pipelines, as it is in the tube map: 1. Mapping against reference (+ resistance in HIV) (for Illumina and nanopore) 2. De novo assembly (for illumina)
We can adapt to whatever the community wants, in case they prefer to have different pipelines for each virus, we can continue to integrate the other virus in our own fork. But the HIV resistance detection was included as the community asked for it to have an all-in-one pipeline for target viral reconstruction
In the future plans we have the idea to include IRMA's CDC to reconstruc influenza and RSV, and also include the influenza resistance detection.
But if the community does not want it in viralrecon, we can do it in our own fork of viralrecon
We discuss this in the montly meetings if you want to join!

Which timezone are the monthly meetings?
s
They are 15h CEST
a
I dont know what CEST is, whats the time UTC zone?
UTC+2?
s
Yes, UTC+2
This week I won't be able to join as I'll be in a workshop in switzerland, but I'll let you know for the next one if you want to join!

I'll try my best, unfortunately it's 11pm my time.

I can let people know your thoughts and I can write the discussion down in the minutes. You can write in the minutes your opinion if you want,

Thanks Sarai, appreciate it. Let me think about the pros and cons. It's apparent my approach of several pipelines vs one to rule them all needs some more thinking on my end.
s
Sure! I would really like to know your final thoughts on that! Maybe I can change my mind too! 😊

After mulling it over, I think my approach is different from viral-recon (and the viral community here). I'm wanting to separate the pipelines into discrete units so that I can accredit each one individually. I'm also interested in separating them based on the different approaches. But I can see why a unified pipeline is useful and needed. For training purposes, you can show people one pipeline for organism X, then if organism Y needs analysis there's little to no training required.
Having said that, I still think HIV and wastewater should form their own separate pipeline. But I don't want to divide the community! So I'll look into how I can start contributing to viralrecon to suit my organisations needs.
s
I wouldn't call viralrecon a wastewater pipeline myself, I think viralmetagenome fits better for that. You're very welcome to contribute to the pipeline! And if you want you can add your proposals to the meeting minutes and we can discuss them during the meeting if you can make it because of the time difference
