any tool that claims to register whole-slide pre-stitched cycles can't undo all the small stitching inconsistencies in the per-cycle images. see our paper on the mcmicro stitching and registrastion tool (Ashlar) for more explanation on this. That's why we had to write our own tool that works from the raw tiles.
