A new request to upload a container to quay.io has been made! • Container URL: khersameesh24/opt:v0.0.1 • Why is this needed?: Please move this to nf-core/opt:v0.0.1. This is to be included in spatialxe as the current implementation does not have conda support • Confirmation: ◦ This can't be done through the usual Bioconda Note: only containers with a stable version will be accepted (ie. not
latest
) Core team will add this container to quay.io. Please react to the message with ✅ when this is done. [This process is not automated] submitter: @Sameesh Kher

Is this the same as above? 'cc @mashehu @Sameesh Kher

opt is not available as a bioconda pacakge for now, I will build a recipe soon. This needs to be part of quay.io for now

Ok no problem. Is the Dockerfile in the pipeline repo somewhere already? We like to have that source-controlled (this is all so that others can regenerate / update in the future if needed)
just took a look at the opt repo.. you guys really pick 'em 😅
Ironically it actually looks pretty easy to package, they've just done it in a super weird way
must.. not.. get.. nerd.. sniped.. 😆
Anyway, let me know once there's a source
Dockerfile
somewhere (eg. alongside the module is ideal) @Sameesh Kher, confirm that the
khersameesh24/opt:v0.0.1
image is built using it, and I'll move it over to quay.io

Longer term, opt seems not too bad but would probably need a bunch of upstream changes.. • mummer4 is available on macos from bioconda, despite what the readme says? • everything in their
environment.yml
under
pip
is actually already on conda-forge + bioconda, so no need for pip at all ◦ or rather, no need to handle any of this in the repo - it could all be within the bioconda recipe. the repo could be pure python and not care • Could easily be a regular python package with a single CLI that has a subcommand for running the streamlit app ◦ would probably still want the optional install step to get the refs, but again that could be a CLI subcommand • package and release on bioconda Basically the whole thing could quite easily be a regular self-contained python package without any of the random bash magic or requirements for homebrew, as far as I can tell..
