I am trying to lint a pipeline, and I get no lint results at all because in one of the lint tests
nextflow config
tries to fetch a remote config file and fails (due to a known issue with Nextflow and authenticated proxies). Is there a way to deal with this more gently than by disabling all offending lint tests in the nf-core config?
m
grab the configs repo locally and point to it
m
Exclude that particular file and lint the rest?
nextflow lint -exclude <file>
?
Oh, wrong
lint
i
@Maxime Garcia I tried, but it seems that the tools generate some config on the fly that is not an exact copy of the pipeline's config, so I cannot edit this part manually. I don't know this section of the tools well enough to understand the details.
m
Oh I see
Try commenting the lines in the nextflow.config that include the remote files then
i
The line that fails is not even in
nextflow.config
🥲 (it only includes the 4 files in
conf/
, while the error is related to
nfcore_custom.config
)
