Bit of an edge case here, but might be a problem executing the long read only workflow with SemiBin on low complexity samples (e.g. essentially only a single isolate/plasmid assembled into two contigs) that leads to binning failure and kills the pipeline "SemiBin2[42] ERROR There are 2 contigs in input file METAMDBG-SH256460067_cv-17_TSB.contigs.fasta, but only 2 contain(s) at least 1500 basepairs.". Trying to to re-run ignoring the SemiBin failure with a config file edit. Can post an issue but it's not so much a bug as more of a non-suitable sample perhaps, unless it makes sense to add logic to screen such samples out of binning?

Hrmmm, this error is coming from SEmiBin2? Could post the full log? If we can see the full behaviour it'll make it easier for us to evaluate what/if anything we should do
d
I can, but yes, essentially if an assembly only has 2 contigs SemiBin2 will fail and the entire pipeline crashes.

Did you use this parameter?
d
Only the default minimum of 1500, did not modify it.
