Is the new version output format not compatible with the current pipeline's version collection of bacass?

Yes, I think something has changed in the way Nextflow pipelines collect versions. In this PR, I did some work fixing parts of the version collection: https://github.com/nf-core/bacass/pull/268 Hope this helps. You can paste here any error you have experienced.
