Hello! I am regenerating some of the aws megatest results at the moment. Bacass 2.5.0 fails for me with

  Assembly type not provided.
Please specify the '--assembly_type' parameter to perform the assembly.
  Accepted: short, long, hybrid.

(I couldn’t access the nf-core organization. The error I’m getting is:
Organization with name "nf-core" not found
) This might be related to the fact that the
assembly_type
parameter needs to be explicitly specified in the
nextflow run
command.

ok let me add you. Could you define this in the test_full config in the future please? That profile should run without any further adjustments needed by the user.
What is a valid parameter to set to get the test_full profile to work
d
Sure, thanks 👍 I’ll create an issue to make sure this is properly defined in the
test_full
.

What value can I set to get the test full to pass?
d
I’m running a few tests right now to check this properly. At the moment I’m hitting a connection timeout on one of the SRA samples (SRR10093029_2.fastq.gz)... I will re-run it and confirm the setup for test_full

Hi @Rike Hanssen !! The pipleine required few fixes to run full profile. • https://github.com/nf-core/test-datasets/pull/1873 • https://github.com/nf-core/bacass/pull/268 Those have been fixed now, so you can run
-r dev
instead:
nextflow run nf-core/bacass -r dev -profile test_full,docker --outdir results
