I'm having a bit of trouble with the syntax for skipping a particular linting test in
.nf-core.yml
for checking if a local nf-core module code in my pipeline has changed. The error I get is in attached screenshot: I can track down the code where this test is (https://github.com/nf-core/tools/blob/main/nf_core/modules/lint/module_changes.py#L61), which indicates it's part of the
module_changes
test (https://nf-co.re/docs/nf-core-tools/api_reference/3.4.1/module_lint_tests/module_changes) But, I'm not sure of the syntax in the
.nf-core.yml
file to ignore this linting test. I've tried variants of:
lint:
  module_changes:
    - multiqc
Copy code
lint:
  module_changes: False
Copy code
lint:
  check_local_copy: False
Copy code
lint:
  module_changes:
    check_local_copy: False
But none of these seem to skip over this test. Could someone help me out?
For why I'm trying to skip this linting test, I need to remove the container server prefix from multiqc so that it will work with our private container registry.
Actually, I think I solved this a different way. multiqc is uneeded by this pipeline so I removed the module instead of trying to figure out how to skip linting.

1. I wouldn’t remove the prefix personally, I would just override the container directive in a config profile. 2. Module-level tests don’t currently allow for being switched off for specific modules - either they run for all modules or for none. Linting is and always has been quite a convoluted/messy part of the codebase. At some point it probably needs to be properly overhauled, but for now it would be quite tricky to add in more granularity.

Overriding the container directive is a good idea. I will keep in mind if I encounter this issue again. Thanks. And thanks for the information about module-level tests. It's okay if they can't be switched off for individual modules. This is the first time I ever even needed to think about that and it turns out I had a different solution. All the linting provided by nf-core right now has been really helpful to me and I'm really grateful that tool exists 😄
