Yes, you should explicitly delete the ledgers using the BK shell. This will delete all of the metadata related to the ledgers.

Adding a new replacement bookie is the best course of action in this scenario as well, following the steps you mentioned should do the trick

I recommend unloading the topics from the brokers, forcing the ledgers to be closed automatically.
