You should not have to remove segments from S3, the kill task will do that. However, the kill task will only delete unused segments that are older than

druid.coordinator.kill.durationToRetain

. The metadata will also be updated accordingly. For indexer logs, it is also automated in a similar fashion. Take a look at these config params.
