Flags are not possible till now I think. Card types are not customizable either but personally I am happy with the current card types (especially the deep link button in the top right corner).
I agree that the documentation is a bit outdated so maybe some latest features are not put explicitly in the doc. But after all nobody likes writing documentation. So I believe it's much better to first search what we want across the whole repo and see what we get.lyz_d

Decks, Tags (other than leech tag), note fields, note types and cards are managed by the plugin. Everything else such as scheduling, flags, leech tag can be managed as usual from anki.
The plugin creates a note type for each graph. Inside this note type, all notes are created. Card types is not a actual thing in anki - it is virtual concept that the plugin makes up for easier management of notes.
