Hey! I'm getting the same error since a couple of days ago
I was trying to troubleshoot with the steps recommended in the wiki without luck.

Do you have the 
Dendron Markdown Links
extension installed? Could you try uninstalling that extension and trying again? The graph is built into Dendron now, so it should work without that extension.

is there a way to configure graph so the lines do not cross each other?
i remember there was a v2 version at some point that was possible to configure in such manner

The v2 is now the default version in Graph view.
You can just drag and drop the node if any of them overlaps. Not sure if there is a setting for this to do it automatically.
